You really have to convert them into the right fcp-huggable format before putting them in your sequence. I hope I can make a contribution because they do not know what else to do. I know all software has issues, but I've had many of these with FCP, and I have 95% decided to shift totally to Premiere (bought the software, and started doing simple Plus, if I turn a layer on/off, it needs to render again.
